Well the story is much like that of the first one. That is because Doom 3 is based off the fact that Doom I and Doom II never happened. When the game begins you find your self on Mars, your on mission to do a checkup on the place and are a high ranking UAC agent. Soon after your arivel the entire complex is taken to hell. You know must push yourself deeper in to the UAC facility and find a way to get help and stop this demonic invasion.
